With IMAP (that's what Squirrelmail uses) mail isn't deleted until you purge it. Until then it's just marked for deletion (and usually is invisible). Once you do, your quota should be back to 0.

I do have SMTP filters but they don't delete anything, just copy mail to a certain account so I can check them. And even if the filters where to blame the account would not have that size and still be empty would it?

Any ideas?
