Did you defragement or optimize? Defragmentation is most of the time
sufficient, but if you continue to have problems, you really need to
optimize. That requires booting from a back-up system off the primary
drive or booting from the CD.

It could very likely be that the fragmentation is found in a file
critical to the system operation in which case you can not defragment
while that machine is running on that system folder.

We had the same problem with one of our machines. Defragmentation helped,
but did not solve the issue. Optimizing did, though I can assure you that
it is a very frustrating half-hour having that machine down and not
serving while the progress bar creeps along.  :)
