You could use the Java-based FTP server 'Crush FTP' <http://www.CrushFTP.com/>. 
It's astonishingly cheap shareware - $20 IIRC.  I only got as far as playing 
with it for an hour or so about a year ago, so I'm not exactly an authority!  
However I do remember for certain that you can create your own 'virtual' 
directory structure for users' FTP accounts, mapping virtual directories to 
physical ones rather like Mac OS aliases.
