Not sure if this is possible but here goes.
I have a client that needs FTP access to his site, only thing is that his
site includes numerous .inc files that I do not want to let him have access
to. Is there a way I can hide the .inc files from him?

From a quick spotting of that, you may need a bit of a test
of this or the <Directory> style configurations within your
Proftpd.conf file to achieve what you want, but I'm sure it can be
done.
